Under-modified Pilsner Malt...

was all they had at More Beer Los Altos, so a little longer mash, with a protein rest and I should be good to go?

Essentially, yes. Your yield might still be a little lower than you thought, but I've heard that undermodified malts give a better flavor, so see what happens.
