I should know this but Jamil calculates all his recipes for 6 gallons post-boil, 5.5 to fermenter with 5 gallon to bottle/keg.
When entering info into brewing software, either Beersmith or Promash, do you use 6, 5.5, or 5 for batch size?

It should be the post boil volume. Six gallons.

6
You are leaving or sacrificing the gallon for better fermentation / clarity

Jz's recipes are for 6 post boil. I do my recipes for either 5.5 or 6.0 depending on the hops. If I am doing an IPA or other beer with lots of hops, I go with 6.0 gallons to allow for absoprtion. If I am using pellet hops in any beer I also go with 6.0 gallons. All other beers with whole hops I can get by with 5.5.

Bugeater,
You see a greater wort absorption from pellet hops then leaf?

I have more fine sludge that I don't want in the fermenter. With whole hops I can filter them out with the scrubbie on the end of my autosiphon. With whole hops I lose less than half a gallon to the hops on normal brews.
