I just run the pump for five to ten minutes at the end of the boil to sanitize it and the tubing. Two minutes of contact time with wort over 200 is plenty to sanitize your pump and tubing as long as they were clean before hand. Its simple for me to add whirlfloc, nutrients and any final additions at the same time I start my pump.
