However, with the beers I currently have in the primary, I am planning to transfer the beer directly from the primary to the keg after 2-3 weeks. Are there differences in clarity for one method versus the other? Is there anything I can do to improve the clarity (other than filtering)?

Absolutely. Kettle finings, gelatin, crash cooling. Also, take care in the transfer itself not to disturb the beer any more than necessary. If you can leave the fermenter in place when racking, all the better.
If you use a racking cane/auto siphon, use a cane clip so it doesn't fall too far in and mix up the trub.
